Best Tools to Define a Custom Ontology for RAG and Retrieval (2026)

Compare eight tools for custom ontology-based RAG and retrieval in 2026 with Open Source AI Review, covering schema control, deployment, and pricing.

Introduction: tools for defining an ontology for retrieval

Tools to evaluate include Cognee, Neo4j GraphRAG, Stardog, TrustGraph, LlamaIndex Property Graphs, Ontotext GraphDB, Lettria, and Palantir Foundry Ontology-in that editorial order. This guide, published by Open Source AI Review, favors developer-controlled document-to-retrieval workflows, placing Cognee first for combining custom models, automatic schema inference, and open-source, self-hostable deployment. That ranking is an editorial judgment, not a measured benchmark. We compare custom schema inputs, actual retrieval mechanisms, automatic ontology generation, deployment, validation, and pricing. The tools do not offer equivalent ontology semantics: property-graph schemas, RDF/OWL models, and operational semantic layers should be evaluated against your retrieval requirements rather than treated as interchangeable.

Model expressiveness and evaluation coverage both matter. The W3C OWL 2 Profiles specification defines three profiles—EL, QL, and RL—with different reasoning trade-offs. The BEIR research repository describes the benchmark’s original 18 domain/task combinations, while RAGBench supplies 100,000 examples across five industry-specific domains. These figures describe standards and research datasets; they do not establish an accuracy advantage for any tool in this comparison. Test the representation and retrieval behavior against your own domain.

Why use a custom ontology for RAG and retrieval?

Use a custom ontology when retrieval needs explicit domain concepts and relationships alongside semantic similarity. It gives you a model for organizing extracted facts; it does not, by itself, make those facts correct or complete.

What distinguishes an ontology, a knowledge graph, retrieval, and validation?

An ontology defines domain concepts and the relationships between them. A knowledge graph records instances and facts using those concepts and relationships. Retrieval selects relevant facts for a query. Validation checks whether data meets explicit requirements. These are distinct responsibilities: defining a relationship does not establish that every extracted instance of it is true, and storing a fact in a graph does not ensure that retrieval will select it. Keep ontology-guided extraction separate from the subsequent retrieval process when evaluating a system.

OWL definitions alone do not guarantee factual correctness or completeness. Treat SHACL validation as a separate check against explicit requirements-not as a synonym for ontology definition or LLM extraction. A schema, extracted graph, retrieval result, and validation report each need to be assessed on their own terms.

Which retrieval problems can an explicit domain model address?

Basic vector similarity alone does not enforce canonical vocabulary, entity identity, or relationship traversal. Chunk boundaries can also separate related evidence across passages or documents. This does not mean embeddings erase domain terminology; it means semantic similarity is not an explicit domain model. An ontology provides concepts and relationships against which extraction and graph retrieval can be organized. Evaluate whether the implementation actually uses that model to keep vocabulary consistent, distinguish entities, and retrieve connected facts across documents-not merely whether it stores a schema.

The practical question is whether your queries require those explicit connections in addition to similar passages. Ontology support is not evidence of better retrieval on its own; test how extraction and query-time retrieval use the model on your documents.

For additional ingestion context, our guide to building a knowledge graph from documents covers entity extraction, ontology support, custom schema flexibility, and RAG workflows.

What should you look for in custom-ontology retrieval tools?

Choose tools based on what you can define, what the system enforces, and how that model affects retrieval. An ontology describes domain concepts and relationships; a knowledge graph stores instances and facts. Neither an OWL definition nor a generated vocabulary, by itself, establishes factual correctness or completeness.

Which model formats and enforcement mechanisms are supported?

Distinguish three modeling approaches. OWL/RDF ontologies describe semantic concepts and relationships. Pydantic extraction models define typed structures: Cognee’s developer-defined DataPoint models become nodes, references become edges, and index_fields selects fields for embedding. Property-graph schemas specify node types, relationship types, properties, and permitted patterns, as in Neo4j GraphRAG. These approaches are not interchangeable; a property-graph schema does not automatically provide native OWL reasoning.

Enforcement also needs inspection. Prompt guidance, Pydantic rejection, graph pruning, database constraints, and SHACL validation operate differently. LlamaIndex’s SchemaLLMPathExtractor uses Pydantic validation and can reject out-of-schema triples with strict=True. Neo4j documents that extraction can produce undeclared elements, with pruning and constraints affecting what is retained. GraphDB 11 documents enhanced SHACL validation-a separate concern from LLM extraction.

How does the model influence retrieval and deployment choices?

Use this selection checklist before committing to a platform:

• Model control: Can you import OWL/RDF, supply typed Pydantic models, or explicitly define nodes, relationships, and properties? Confirm which representation your application actually needs.
• Enforcement boundary: What happens to invalid output-rejection, pruning, storage failure, or a validation report? Identify where checks run rather than treating a schema declaration as a database constraint.
• Query-time use: Require an identifiable path from the model to retrieved evidence, such as schema-aware query generation or connected-graph expansion. Extraction support alone does not demonstrate that path.
• Operational control: Distinguish permissively licensed self-hosting from commercial self-management and free hosted tiers. Check license terms and deployment requirements separately.
• Lifecycle and cost: Inspect schema drafting, human review, provenance, versioning, licensing, infrastructure, and inference costs. For automatic generation, ask what artifact is produced and how it is reviewed. Cognee documents inference of entity types and relationship names from documents; that is not, without a demonstrated additional workflow, a formally reviewed, exported OWL ontology.

Our later evaluation rubric compares documented capabilities against these criteria. It does not assume that any product satisfies every requirement or that an inferred entity vocabulary is equivalent to a reviewed formal ontology.

How is a custom ontology used in a retrieval workflow?

A custom ontology shapes the representation built during ingestion and the evidence available during retrieval. Keep those stages distinct: controlling extraction does not necessarily mean the system translates ontology axioms into queries at question time.

Where does the model shape ingestion?

In Cognee, the custom model and ontology shape extraction, grounding, graph identity, and indexed fields upstream. Those choices determine the structured graph/vector memory available to retrieval. When a question arrives, Cognee’s graph-grounded completion modes search and traverse that representation. The important distinction is where the control takes effect: the model shapes what gets extracted, identified, and indexed; it does not imply that every OWL axiom is automatically compiled into a query. Evaluate ingestion behavior separately from the retrieval mechanism exposed to your application.

Lettria’s banking ESG project illustrates this sequence with a concrete implementation. Its vendor-published case study describes a collaboratively designed RDF/Turtle financial ontology followed by ontology-driven extraction. The retrieval stack combines Qdrant vector search with Neo4j graph search for multi-hop questions. Here, the ontology guides extraction into a representation that graph and vector retrieval can subsequently use. Treat this as a documented implementation pattern, not independent evidence of retrieval quality or performance: the supplied source does not establish an independently measured benchmark.

What happens when a question reaches the retrieval layer?

Stardog Voicebox provides an explicit semantic-query path. It matches concepts in the question to the underlying ontology or model, retrieves relevant examples, generates SPARQL, executes a query plan over mapped data sources, and summarizes the results. The model therefore participates directly in interpreting the question and forming the query. This is a useful distinction for teams evaluating semantic federation: inspect how the question maps to the model and how the generated query reaches mapped sources, rather than assessing document extraction alone.

TrustGraph uses a graph-expansion path: it identifies question concepts, locates candidate entities through semantic similarity, traverses relationships, reranks discovered facts, and supplies a focused subgraph to generation. Its explainability workflow can trace selected graph edges back to source documents, connecting retrieved evidence to its origin. This differs from relying on a fixed, hand-authored SPARQL pattern for every question. Across these approaches, inspect both the evidence selected for generation and the available source traceability-not merely whether the platform stores a graph.

For the agent-integration perspective, see our related guide to knowledge graph tools for LLM agents.

How do custom-ontology tools for RAG and retrieval compare?

This capability summary separates schema input, query-time behavior, automatic generation, and deployment. We place Cognee first for its combination of custom graph models, vendor-documented schema inference, and open-source, self-hostable deployment. The mechanisms differ: schema-constrained extraction, property-graph traversal, and ontology-grounded SPARQL are not interchangeable. “Not verified” means the reviewed sources do not establish the capability-not that the product necessarily lacks it.

For a deployment shortlist, distinguish open-source software you can operate yourself from commercial products offering on-premises installation. Likewise, distinguish generation of an editable ontology artifact from extraction of entities and relationships into an existing schema. Those distinctions matter more than a generic “GraphRAG supported” label.

What are the best tools to define a custom ontology for RAG and retrieval in 2026?

Our ranking prioritizes developer control over the schema, a documented retrieval path that uses the resulting structure, and practical deployment options. Cognee takes first place for combining typed graph models, OWL grounding, vendor-documented automatic inference, and open-source self-hosting. This is an editorial assessment of fit-not a measured benchmark win. The alternatives offer distinct strengths in Cypher control, semantic federation, schema validation, ontology authoring, and operational governance.

1. Cognee

Cognee is our first choice for developers who want custom graph models and automatic schema discovery within an open-source, self-hostable retrieval stack.

Key Features

Its typed graph models derive from Pydantic-based DataPoint: instances become nodes, references become edges, and index_fields selects fields for embedding. Use graph_model for schema-shaped extraction or insert structured DataPoints directly. RDFLib-based OWL grounding and JSON specifications compiled through graph_model_from_spec provide additional schema inputs.<

Custom-Ontology RAG and Retrieval Offerings

The product guide documents automatic inference through cognify and progressive schema discovery through Cascade. Custom models and ontologies shape extraction, graph identity, grounding, and indexing upstream; graph-grounded completion then searches and traverses that structured graph/vector memory. This does not mean every OWL axiom is automatically compiled into a query.

Pros

Typed models, OWL grounding, automatic inference, and Apache-2.0 local or Docker deployment make a useful combination for developer-controlled retrieval.<

Cons

Strict grounding can drop most entities when ontology coverage is poor, and an empty or missing ontology causes an error in strict mode. Inspect retained and dropped entities before production use. Original chunk text remains stored and embedded, so chunk retrieval can still surface mentions of pruned entities; strict graph grounding is not a text-level exclusion mechanism.<

Pricing

Cognee Cloud Standard: "$1.00 per 1M tokens processed, plus $5 per additional workspace." The free starting allowance includes one workspace and one million tokens; additional workspace charges are monthly. Self-hosting has no Apache-2.0 software license fee, but infrastructure, inference, embeddings, and maintenance remain separate costs.<

2. Neo4j GraphRAG

Key Features

Neo4j GraphRAG accepts a manually supplied or LLM-generated property-graph schema, covering node types, relationship types, properties, and permitted patterns. SchemaFromTextExtractor generates a GraphSchema from text, with examples and optional structured output for supported providers. This is property-graph modeling, not native OWL reasoning.

Custom-Ontology RAG and Retrieval Offerings

Text2CypherRetriever uses schema context to generate Cypher. VectorCypherRetriever and HybridCypherRetriever expand search hits through supplied Cypher traversals; a plain vector retriever alone does not establish ontology-aware traversal.<

Pros

Explicit Cypher control and schema generation suit teams that want to inspect and customize retrieval logic.

Cons

The graph builder is experimental, database operation remains part of the deployment, and extraction guidance does not automatically enforce every schema declaration. Pruning options and constraints determine what is retained.<

Pricing

The Python library is Apache-2.0, with separately identified PSF-licensed portions. Community Edition is a free self-managed database option, and AuraDB has a free tier. Commercial database features are priced separately; the library license does not cover the entire Neo4j portfolio.<

3. Stardog

Key Features

Stardog Voicebox accepts developer-supplied semantic models, including models created outside Designer. Query-generation context incorporates class and property labels, descriptions, subclass hierarchies, and domain/range information.

Custom-Ontology RAG and Retrieval Offerings

Voicebox matches question concepts to the ontology, retrieves relevant examples, generates SPARQL, executes a query plan over mapped enterprise sources, and summarizes the results. That gives teams an explicit semantic-model-to-query path rather than merely a place to store ontology files.<

Pros

Ontology-grounded SPARQL and mapped-source querying make Stardog a strong fit for semantic federation.

Cons

Voicebox availability depends on licensing, and self-management is a commercial deployment option-not an Apache/MIT-style installation. Model quality also matters: the developer guide recommends concise models, unambiguous labels, and SHACL validation of instance data.<

Pricing

Public plans include a free shared-cloud learning environment with up to one million edges. Enterprise is custom-priced and offers self-management. Confirm Voicebox entitlement rather than assuming it is included in every plan.<

4. TrustGraph

Key Features

TrustGraph supports OWL import and editing through Workbench. During extraction, it retrieves the ontology subset relevant to each chunk instead of inserting the entire ontology into every prompt. Its configuration CLI uses an internal JSON representation, which should not be confused with the imported OWL artifact.

Custom-Ontology RAG and Retrieval Offerings

The documented OntologyRAG workflow identifies question concepts, finds candidate entities by semantic similarity, traverses relationships, reranks facts, and passes a focused subgraph to generation. Selected graph edges can be traced back to source documents.<

Pros

An integrated OWL-oriented workflow combines extraction, graph retrieval, and source traceability.

Cons

The deployment includes supporting graph, vector, object-storage, and messaging services. Its ontology quickstart recommends an external code assistant for drafting; that is not verified autonomous ontology induction and validation from a document corpus.<

Pricing

TrustGraph is Apache-2.0 and self-hostable through Docker, Podman, or Kubernetes configurations. Separate software licensing from infrastructure, operations, and model costs. No managed-service price is established in the supplied documentation.<

5. LlamaIndex Property Graphs

Key Features

LlamaIndex provides genuine schema-constrained extraction. SchemaLLMPathExtractor accepts allowed entity and relation types plus a validation schema, uses Pydantic validation, and supports strict=True to reject out-of-schema triples. Developers can supply a custom Pydantic kg_schema_cls; this is more than informal prompting guidance.

Custom-Ontology RAG and Retrieval Offerings

PropertyGraphIndex supports synonym-based lookup, vector retrieval with connected-path expansion, schema-aware TextToCypherRetriever, and parameterized Cypher templates. Retrieved paths can include source text.<

Pros

Schema enforcement and replaceable extraction/retrieval components offer substantial control.

Cons

Available retrieval mechanisms depend on the graph store. Developers must assemble extraction, storage, and retrieval rather than receiving a managed ontology lifecycle. Automatic path extraction should not be equated with generating a governed OWL artifact.<

Pricing

The MIT-licensed framework has no software license fee and supports local deployment patterns. Budget separately for models, databases, compute, and optional hosted services.<

6. Ontotext GraphDB

Key Features

GraphDB's Talk to Your Graph accesses an ontology through a named graph or a schema-fetching SPARQL query. GraphDB also provides SHACL validation, which is a separate data-validation mechanism rather than an LLM extraction guarantee.

Custom-Ontology RAG and Retrieval Offerings

The LLM uses schema context to generate SPARQL; agents can additionally enable full-text and similarity retrieval.

Pros

This is a concrete fit for teams already working with RDF, SPARQL, and SHACL.<

Cons

Talk to Your Graph requires tool calling, multi-turn conversation, and SPARQL-generation capability. Documentation warns that small local models can perform poorly, and the documented configuration does not support Ontop or FedX repositories. Built-in automatic ontology generation from raw documents is not verified.<

Pricing

GraphDB 11 Free is non-commercial, supports on-premises deployment, and allows two concurrent queries. Users must request and install a free license. GraphDB is not open source; Enterprise adds commercial and scaling features, but an exact Enterprise price is not supplied.<

7. Lettria

Key Features

Lettria Perseus generates candidate ontologies from PDFs, tables, and databases, including concepts, relations, properties, and cardinality constraints. Users can import and extend an existing vocabulary, review proposals, edit visually, publish versions, and export OWL, Turtle, or JSON-LD.

Custom-Ontology RAG and Retrieval Offerings

Lettria's separately scoped GraphRAG application routes between local/global graph retrieval, precomputed communities, dense semantic search, and lexical search, with source-document grounding. Ontology authoring and retrieval application delivery are distinct parts of the offering.<

Pros

Explicit ontology-artifact generation, review, and export are useful when the schema itself is a deliverable.

Cons

The graph-transformation technology is proprietary; export portability does not make it open source. GraphRAG application and deployment scope must be evaluated separately from Perseus access.<

Pricing

Perseus pricing includes a free tier with one ontology build per 30 days and a 30 KB input limit, plus pay-per-use at $0.01 per PCU. GraphRAG engagements offer on-premises and air-gapped options; these do not imply unrestricted self-hosting within free Perseus. An exact GraphRAG engagement price is not supplied.<

8. Palantir Foundry Ontology

Key Features

Foundry Ontology defines objects, properties, links, actions, functions, and interfaces over integrated datasets and models. It is an operational semantic layer with governance and application integration.

Custom-Ontology RAG and Retrieval Offerings

Query-time mechanisms include semantic search over object-associated embeddings, property filters, aggregations, and Search Around traversals over links. Object-search APIs also expose nearest-neighbor and text-relevance ordering; the relevant retrieval model is not assumed SPARQL or OWL inference.<

Pros

Governed operational workflows connect retrieval to enterprise objects and applications.

Cons

Foundry has enterprise-platform scope rather than being a lightweight standalone RAG library. Autonomous document-to-OWL generation is not verified. Cloud and on-premises deployments are vendor-supported options, not permissive open-source self-hosting.<

Pricing

A free AIP Developer Tier is documented separately from production usage. Production Ontology queries involve compute metering and contract-specific arrangements. Enterprise pricing: confirm with vendor.<

Which tools automatically generate an ontology from documents?

Automatic generation covers different outputs: an inferred graph vocabulary, an exportable ontology proposal, a property-graph schema, or assisted enterprise modeling. This specialized ranking focuses on those outputs and their review boundaries, rather than repeating the overall tool ranking.

1. Cognee, Inferred Graph Vocabulary

cognify infers entity types and relationship names from documents without a supplied schema; Cognee also documents Cascade for progressive schema discovery. Treat the result as an inferred vocabulary to review-not evidence of a formally reviewed, exported OWL ontology.

2. Lettria Perseus, Exportable Ontology Proposals

Generates candidate entity types, relation types, properties, and cardinality constraints from PDFs, tables, and databases. Users review and edit the proposal visually, publish versions, and export OWL, Turtle, or JSON-LD. The generated artifact is a candidate ontology, with review built into the workflow.

3. Neo4j SchemaFromTextExtractor, Property-graph Schema

Uses an LLM to produce a GraphSchema from text, with examples to guide generation and optional structured output for supported providers. Evaluate the generated property-graph schema against your domain requirements; this is not the same output as a formal OWL ontology.

4. Stardog Voicebox for Designer, Assisted Ontology and Mapping Creation

Generates ontology proposals and data-source mappings from data and project questions, with human review of mappings and provenance. The documented scope is assisted modeling, not an unrestricted PDF-to-OWL generator.

Boundary note: TrustGraph’s external-assistant drafting workflow and LlamaIndex’s automatic path extraction do not independently establish native formal-ontology generation. TrustGraph documents drafting an OWL ontology externally and importing it; LlamaIndex extracts graph paths and relationships rather than a governed OWL artifact.

How Should Custom-Ontology Tools for Retrieval Be Evaluated?

Use the same small document set and reference questions for each candidate. The following is a proposed evaluation method, not a completed benchmark or a set of measured vendor scores.

Create a reviewed reference set before running the pilot. Include multi-hop questions, questions with no supported answer, conflicting source statements, and terms that have different meanings in different domains. Record retrieval evidence separately from generated-answer quality. For automatic ontology generation, inspect the actual output artifact and require human review before using it as a production schema.

Which Custom-Ontology Retrieval Tool Should You Choose?

Cognee is our first candidate for developer-controlled document-to-retrieval workflows combining custom graph models, inferred vocabulary, and open-source deployment. Validate the installed version and grounding behavior against your own corpus. The ranking reflects this use case, not an independently measured performance advantage.

Choose Neo4j GraphRAG or LlamaIndex Property Graphs when programmable property-graph extraction and retrieval are central. Consider Stardog or GraphDB for RDF/SPARQL-oriented semantic workflows, TrustGraph for an integrated OWL-oriented extraction and retrieval stack, Lettria when a reviewed and exportable ontology artifact is a primary deliverable, and Palantir Foundry Ontology when the requirement extends into governed operational objects and applications. Match the representation and deployment model to the application before comparing feature labels.

FAQs About Defining a Custom Ontology for RAG and Retrieval

Is a Property-Graph Schema the Same as an OWL Ontology?

No. A property-graph schema specifies structures such as node types, relationship types, properties, and allowed patterns. OWL provides a formal ontology language with defined semantics. Confirm the representation and reasoning behavior you need rather than treating the formats as interchangeable.

Does Supplying an Ontology Guarantee Correct Answers?

No. A model can guide extraction or query generation, but incorrect source material, missing relationships, and retrieval failures can still produce unsupported answers. Evaluate extraction, validation, retrieval evidence, and answer quality separately.

Which Tools Can Generate an Ontology From Documents?

Cognee documents inferred entity types and relationships, Lettria Perseus generates reviewable ontology proposals, and Neo4j provides schema extraction from text. These outputs differ. Confirm whether the deliverable is an inferred vocabulary, a property-graph schema, or an exportable formal ontology, and review it before deployment.

Can These Tools Be Self-Hosted?

Some offer permissively licensed components, including Cognee, TrustGraph, and LlamaIndex. Neo4j library and database licenses are separate. Commercial on-premises options from other vendors are a different deployment model. Verify every component's license and the model endpoints used by the complete pipeline.

Does Ontology Support Mean the Model Is Used at Query Time?

No. A schema may influence extraction and indexing without being translated directly into queries. Ask for a trace showing schema-aware query generation, graph traversal, or another specific mechanism connecting the question to source-backed evidence.
